Introduction to Ribosome

The ribosome is an important intracellular organelle, which is the molecular machine for intracellular protein synthesis. Ribosomes have no membrane structure and are mainly composed of RNA and proteins. Ribosomes are divided into two categories according to the sedimentation coefficient, one type (the 70S) exists in prokaryotes such as bacteria, and the other type (80S) exists in the cytoplasm of eukaryotic cells. Ribosome extraction refers to the isolation of ribosomes from specific cells or tissues. The prepared ribosomes can be used for the research of ribosome components, ribosome-interacting factors, ribosome-related diseases, and ribosome-related omics.

Strategies for Ribosome Separation

Strategies for isolating ribosomes vary for different organisms and experimental goals. In general, ribosome isolation mainly involves two strategies: centrifugation and immunoprecipitation (IP), both of which have advantages and disadvantages. Centrifugation techniques require long and multiple spins, thus exposing ribosomes to ribonucleases and proteases for extended periods. Another limitation is the poor solubility of the resulting ribosomal particles. In contrast, the IP method is fast and produces soluble ribosome yields. However, it requires adding tags to surface-exposed proteins, which can interfere with the study of the target. In addition, IP methods may lead to undesirable stripping of ribosomal cofactors, affecting study performance.

Development, validation, and application of the ribosome separation and reconstitution system for protein translation in vitro

Abstract: Stress-induced molecular damage to ribosomes can impact protein synthesis in cells, but cell-based assays do not provide a clear way to distinguish the effects of ribosome damage from stress responses and damage to other parts of the translation machinery. Here we describe a detailed protocol for the separation of yeast ribosomes from other translational machinery constituents, followed by reconstitution of the translation mixture in vitro. This technique, which we refer to as ribosome separation and reconstitution (RSR), allows chemical modifications of yeast ribosomes without compromising other key translational components. In addition to the characterization of stress-induced ribosome damage, RSR can be applied to a broad range of experimental problems in studies of yeast translation.
